Itachi said "Let's see what happens"

That could mean a few things.

    1. The crow was only meant to activate during Naruto's fight with Sasuke and Itachi is activating it early.

    2. This is the first time Itachi has ever used this technique and can only really guess at the outcome

    3. Itachi believes Naruto's control over the kyuubi will affect this crow jutsu in another unseen way

My guess is it's a genjutsu test for Naruto's state of mind. Naruto told Itachi that he was determined to 'get back' Sasuke right before Itachi stuffed the crow down his throat. Why he would activate it now is, I'm guessing, to see if those feelings are still there and how they developed. If Naruto held true to his feelings, he probably gets something in return, if not, maybe it just doesn't work.

Or maybe his head explodes. *shrugs*

I'm pretty sure that the crow was a Tsukiyomi or Susanoo counter-measure that Itachi placed in him, for his inevitable fight with Sasuke.

    Supporting points:
    - In an earlier chapter, Itachi realised that Naruto is very weak against genjutsu during the encounter where Itachi was able to cast a genjutsu on him by only pointing a finger, then in the same encounter he planted the crow in Naruto. This supports the theory that it may be a Tsukiyomi counter-measure.
    - In the current chapter, Itachi's right eye activated, so it looked like he was about to use Amaterasu on Bee. Itachi's left eye then activated at the last second when Naruto tried to warn Bee, so he is either using Tsukiyomi in response to Naruto interfering, or possibly using Susanoo (because both eyes were activated at the same time).
    - I believe that the mind control wouldn't allow Itachi to willingly cast a jutsu to help his opponent, so I don't think it's possible he was activating the crow himself, I'm pretty sure that the crow was activating automatically in response to Itachi's Tsukiyomi (or possibly Susanoo)

Those were actually different encounters. The time when Itachi used the ring to trap Naruto in a genjutsu was almost right after the timeskip, when Naruto and friends were trying to rescue Gaara and clones were set up to delay them. Itachi didn't use the crow on Naruto until the encounter right before the Uchiha battle.

It was actually Tsukuyomi first and then Ammy or Susanoo, but your argument makes sense. I was wondering earlier how Itachi was activating the crow if he was under Kabuto's control, and if it was really going to be the same case it was with Hanzo when he broke free and stabbed himself. However, if it was really a counter against the sharingan, it'd be weird for Itachi to say "Let's see what happens." It's easy to say that Itachi simply didn't know how it would fare since he never used it before, but I find it hard to believe that the perfect Itachi would be portrayed as someone who was uncertain of his own techniques.

^ You are probably right about the first bit, but Itachi was definitely using Amaterasu first, according to the Naruto wiki. His right eye casts Amaterasu and his left casts Tsukiyomi, opposite of how it is for Sasuke I believe.

it could also be something that prevents itachi's eyes from working.that would both save naruto, and help him fight sasuke.
