Like afrogeese said, the damage only occurs if he 'detonates' the Rasenshuriken at close range. If he throws it and it goes off at a distance he shouldn't have the same problem.

He probably isn´t strong enough to throw it when he´s in normal mode, don´t forget that super human strenght is one of the Sage modes abilities.

Oh well, good thing the fight is ending, by this time Pain just seems desperate after failing to capture the nine tails, especially considering that Nagato is practically choking on his own blood.

Then more than likely the jutsu would not be able to be completed without the aid of SM. Unless he could've used the Kyuubi chakra cloak the same way the natural energy cloak works.

One thing that came to mind when reading this is that Naruto being able to sense chakra when in sage mode was brought into the story when he first arrived at Konoha, and obviously this is intended the pay off for that little bit of writing.

But really, when Jiraiya was in sage mode, he had no such power. We know this because Pain used the chameleon to turn invisible and Jiraiya didn't know where he was as he used the barrier jutsu to relocate him.

Now, you could argue that it's because Naruto has better control over sage mode than Jiraiya which is why he's able to sense chakra, but in my opinion the truth is that kishimoto didn't plan it to work out like this when he was writing the jiraiya segment. Instead it's used as an instant plot tool for,
A) Naruto to find out that kakashi was dead, and thus motivate his emotions more.
B) Conveniently being able to locate the hiding Nagato

Also, now Shikamaru and co have been rendered useless. They couldn't help Naruto in the fight, now they failed in their other mission of locating Nagato too.

What I found weird is Pain's line where he acknowledged how strong Naruto+Kyubi (that's fine) but he extended it to the whole village.
Except that they maintain Naruto's location secret (in fact nobody, or almost, knew where he was) and Hinata's reaction, I don't know why... Kakashi put up a good fight too.
Or is it Konoha's Will of Fire that he praises?

Didnt he say a couple chaps ago that it was konoha's will of fire?? Either way naruto is a representation of konoha so when he praises naruto he's also praising the village which he protects. Naruto SINGLEHANDEDLY took out 5 of his bodies, heck if Pein though he was a god then what can fight on even footing and pretty much bring a 'God' to his knees ?? Another God persay?? Also Konohamaru, kakashi, Kiba's mom and sum other konoha nins were responsible for killin/holding off a couple of his bodies, so im sure he sees konoha in a good light for that as well. Plus isnt konoha like the biggest/strongest ninja village?

i think i regards to sage mode chakra sensing.
I recall Inoichi saying he couldn't sense pain's chakra because it kept changing frequency.

However he manages that is probably why Naruto can't sense it i guess.
