When it comes to Nagato's sophistication, I'm totally with Samonoske. That writing is so shallow. A villain with an understandable purpose that he believes is true may be a departure from the totally carbon copy bad guy who is just evil for the sake of it that you see on the powerpuff girls or something, but the execution is still too contrived and inconsistent to be worthy of praise. Most dissatisfying of all is that it doesn't fit with his latest actions, which ironically IS total carbon copy. The james bond villain writing is renown for being farcically bad: that the bad guy who does something inconsistent/irrational, just so that we, the viewer, can find out more about the story. This technique is always a sign of weak writing.
Bond is strapped to the table about to get cut in half, and the villain says "well, I suppose there's no harm in telling you my secret plan since you're going to die anyway".
Nagato not only did he do this against Jiraiya: http://www.onemanga.com/Naruto/374/11/ but again before he could have taken Naruto away with him. That's not sophisticated character writing, that's trying to expand the plot at the expense of making your characters into morons.

You must have missed the chapter where Jiraiya said that the 4th was Naruto's dad, before he left for the Rain country.
