Think more along the lines of the Senju being a confederation of clans turned into a centralized power around the hokage (much like the US turning from confederacy to centralized nation).
    That's true.

    But we don't know for sure if the Hyuuga's and the Senju were ever allies.

    ^They had to be at some point, otherwise they wouldn't be part of the Hidden Leaf.

    The only unconfirmed part of what I said is if Hyuuga was part of the Senju.

    Why did the Uchiha become a part of the Leaf?

    I mean I know there was a treaty and all that, but why would they still comfortable with them and trust them?

    The Uchiha clan joined with Senju because both sides suffered heavy losses fighting each other. I think both clans were on verge of being wiped out if they continued fighting. So the two strongest clans join forces to create a village.

    So many other clans followed their example and eventually the village system was created. So there was a time of peace because the Uchiha and Senju created Konoha.
