Well, the clan already suspected Itachi's betrayal since he started to act stranger and was less attached to the clan than before by the time Shisui's murder rolled around.
Killing Shisui wouldn't solve the problem of the impending suspicion that would be caused by Shisui's revelation to the clan versus his murder. The only way that could make sense is if Shisui found out some important information pertaining to Itachi's job as a double agent that could have ruined his plan.
