Maybe it's just me, but I didn't find Homunculus to be scary or horror even. It was just a bit more on the odd side.

If you don't like Junji Ito then you don't like horror manga.

No manga is scary. As a medium it doesn't possess that quality, that doesn't stop it from being a horror manga. If you want to actually be scared then watch a movie.
Besides, it comes a damn-sight closer to being scary than air gear, d.gray-man or any of the other series you've read, except Battle Royale -I suppose that did have a couple of freaky scenes.

If you're looking for creepy and odd scenes, Tokyo Akazukin and Koroshiya Ichi have plenty of those. Tokyo Akazukin is plain disgusting, and I regret ever having read that.

Hey! D.Gray-Man is way scarier than Air Gear could ever be! =P

If you want horror manga, why not just check Manga-Updates? They're a bit off sometimes (or VERY off...), but generally... and yes, Gyo is considered horror and nothing else.

Why? It's great . People who read it always take it too seriously. It's meant to be absurd, why do you think the assassin with 4 arms acts like a dithering, shy meganekko?

yeah you're right actually. I remember in the first chapter there's this page showing the shadow of an akuma beginning to climb down a nun's throat.

Umm, that probably wasn't a shadow - the akuma skeleton things actually crawl inside the skin of the people they kill. There isn't a lot of blood or gore in the manga, but it has its creepy moments. (Like nailing Miranda's hands to a clock.)

Junji Ito manga sounds interesting~ I should check it out~
