The 12 magic sites were mentioned during the Chao incident. They're likely tied to gates. I'm betting the inactive one in the ruins of Ostia is linked to an inactive gate in the ruins of old Mahora Academy, under the World Tree. Negi probably went to the gate in Britain because it was the closest _active_ one at the time.
We don't have much detail about the gate system. For all we know, one gate can link to multiple gates on the other side. What I'm curious about, is if Time moves the same on both sides, or if it's relative time like Evangeline's resort. It would make the whole "we're late for the next school session" problem disappear.
By the way, people from Mundus Vetus (Old World) are called "Veteres" (c197)

As for Fate's team's objective, it really depends where his boss is located. If he's based in Mundus Magicus, it could be just isolationism. Remember politically it's like the Edo period in Japan.
If it's in Mundus Vetus, his objective could be to sabotage the 11 first gates, then use and sabotage the one at Ostia to come back, possibly so prevent reinforcements for whatever their future plans are for the Old World. Could also be they'll secure the last gate, and control the access between worlds. With Nagi disappearing over Istanbul, the attacks in Britain, in Kyoto and the scouting in Mahora, I'm betting something is brewing in the Real World.
After this we'll probably see the next season of school, then a last trip to Turkey. We're good for a few years ;-)
well, at least we have a clue that their next journey will take them to Entheofushia Kingdom, that's for sure... since Fate's there, it's gonna be one epic showdown... woot!!!

I doubt very much there's any time-travel involved. Remember during the Chao incident, the Mages had trouble believing Negi when he said Chao was a timetraveller. They all said it was impossible.
Could be another planet far away, or in another dimension or parallel universe. Or even some pocket dimension like Evangeline's resort. Who knows? Apart from some of the location names on the Magic World, the mangaka didn't leave us much clues.
Hmmm ... that would be strange to make it Mars. But then Chao was from there. But then wouldn't she have claimed to come from the Magic world then?
As to them being seen as criminals now. It's a plot twist ... but they sure don't seem in a hurry to find each other ... they want to go home and seem to have forgotten their original purpose here. But it should all play out in time.
That would only be the case if the Magical World would be set in the future.
Compared to what was seen in the magic world, its people are living a rather rudimentary lifestyle (In contrast to the futuristic weapons used by Chao).
I'm rather inclined to flavour the assumption that the Magical World is Mars in the past (when there was once water on Mars, for example).
An event which would remove any form of life on Mars would happen.
Who knows, maybe this is what Fate' group is plotting.
And given the Magic World's actual confinement, I think its leaders are aware of a possible annihilation.
They probably learned it by discovering the Magical World's ruins when we were able to obtain precise images of Mars taken by the probes.
If so, there's very little chance that they would make it public hence the teachers's ignorance about time-warping magic.
Leaders aside, I think only the elite agents could be aware of that (indeed Takamichi, unlike others teachers, easily accepts the fact that Negi could come from the past).
It would also explain how Chao's people were able to reinvent time-warping magic by exploring the ruins.
I admit that it is a little far-fetched but it holds together.
As I said in my last post, the visual effects are identical on top of being spread across 2 panels. It can't be Akamatsu's laziness or error.

I believe that the Magic World is in a parallel universe. Mars was terraform by the year 2103 by what Chao said. Sometime before the year 2103, the existance of Magi was disclosed to the world at large. Some people were unable to accept the truth of the Magi. It seems that Mars' terraforming was done with the help of magic and technology.
The Magic World can be Venus after the planet was terraform. Venus is the twin planet of Earth. It looks the Magic World exists in a parallel universe which only the Magi and a few world governments are aware of. The location of the Ostria's gate link to Earth can be either near Istanbul, Turkey, or somewhere in the United States.
The magic gate near the Mahora Academy was severely damaged as a result of Fate's attack. Takahata and Mana were able to travel to the Magic before the Mahora Academy was severely damage.
Since Mars is about half the size of earth, and seeing how Chachamaru stated that the magical world is bigger, or at least as big as, the mundane world, this is doubtable. If the magic world is as big as Earth, it's probably Earth in another dimension. If it's bigger, it's probably a far away planet that is connected to Earth through some sort of space/time portal or some sort of magical portal.
