Maybe she's like Chamber from Marvel Comics, and her latent psyonic powers, instead of manifesting in her hands, manifested on her back, instantly burning a giant portion of her skin on her back that became her scar. But that wouldn't be likely since she does remember what happened to her, and admits that the scar does not lend her strength like Negi's tragedies do.
maybe someone slashed her but she got healed but the scar remained when she was a baby... a magick scar perhaps...
oh and that magick is a ref to FFXII... :)

Lol at HP reference. I agree with sayagila saying how all those in 3-A somehow shouldn't be where they are and all got grouped into this one group of misfits and freaks, which would explain why Voldemort might have scarred Ako's body, and her parents dumped/enrolled her into Xaviers' school of the gifted.
so , ako has to do the same with harry potter .. the only diference is his scar is more big lol
If Harry's scar comes from the fact that despite being protected by his mother's dying will, some of Voldemorts curse was able to hurt him, than the scar on Ako's back means her parents obviously didn't love her enough :D.
HP facts aside, another possibility may be:
Ako, as a child, was playing in the streets one day and saw a little kitty. So she ran to go pet it, but as she ran into the streets, a guy on a bicycle comes full speed ahead towards her. She ducks her head instinctively, but it was not enough, the bike hits her with brutal speed, riding up her back like a ramp. The scar is the result of that incident.
Or maybe she's like actually a demon or a mutant or maybe a Siamese twin attached from the back, and because that side of her was either taking over her conscience or her Siamese twin was dying, her doctors were forced to amputate her, cutting off that which did not belong. In the end, the scar was the removal of a part of her, traumatizing her deeply.
It is interesting that there are many parallels between Harry Potter and Negima, and this very well might be one of them.
But he already did a scar, the one on Negi's cheek. I personally prefer emo-ako better.
That seems to be a pretty popular pick. From now on, that would be my primary Choice in the main post. If any one has more suggestions or ideas, i'd be more than happy to listen to them all.

LMFAO ROFL!! *cough cough* *wheeeeze*. LOL thats one mighty big birthmark, not to mention it grows larger as she grows older as well :P. Same applies to accident as a baby, since it would mean that as she grows older, the scar grows bigger along with her. But I can't say it's not possible.
Maybe the scar is of magical nature, like it's actually part of her, kinda like a parasite.
