I would have to say that the most emotional anime scene would be when the cross dresser guy died in Fushigi Yugi and when Tamahome found out that his entire family was massacred.
Please Save My Earth. It's not really a scene per se but I've always been haunted by the fact that Rin is younger than everyone else because the vaccine worked so perfectly he was left ALONE for 8 years in the moon.
Hikaru no Go. Two things: the fact that Sai actually disappeared just like that (and Hikaru was looking for him everywhere only to find 'him' finally in the go he plays), and the very last game wherein he loses by half a moku. I honestly didn't expect that he'd lose at all and I felt like crying in disappointment as well.
Lone Wolf & Cub. This, actually, is one of the few series with the most number of brilliantly memorable chapters. As for the ending, I should have known that's how things are supposed to be but still, it was a heart-wrenching moment.
Monster. The 'Nameless Monster' story never (as in, NEVER) fails to creep me out.
But once you conquer the world, then comes the hard part.
What kind of world would you create?
ending of fate/stay night anime... why can't she just stay with him?!?!?! WHY!!!
There are at least four scenes in GUNNM (and Last Order) that I teared up when I was taking it all in.
^Same: I'll elaborate on the many parts that I found saddening:
1-Makaku's dying statement: "Destroying things to reassure myself that I exist.", and how he finally found inner peace seconds before death.
2-A ressurected Ido's video on why he chose to erase his memory, viewed by a horrified Alita.
3-Den's words from his interview with B.B. Buick on his dreams: "A world where birds can fly free." (playing on Kaos' memory when he released a bird from a cage to hold it, where it flew away and got shot by a sentrybot due to the city's antiflying law)
4-Virtual Jashugan's last words to Alita shortly after his defeat:"aspire to reach heights I was unable to attain".
5-When Fury sacrifices himself and draggs AR-10 down to a pool of molten metal along with him (obeyed his old master's order to the very end to protect Koyomi), and when B.B. Buick was dying from Alita-2's shot, passed his camera onto Koyomi.
6-Mad scientist Desty Nova showing a non-insane, caring fatherly side to the geeky-ish Alita living in the virtual world, to which after the Ouroboros program was smashed and Alita regained control of her body, Nova's crying expression and his statement that he wanted to continue living in that dream shortly before Alita beheaded him.
7-Cognite Vilma giving an old Arthur back the remaining half of Haruhi's (his childhood lover, killed by Vilma's human-hating husband) flute decades after they last saw each other, to which he takes the remaining half he carried with him and anxiously pieced the flute together, gaining many memory flashbacks of her, and passing away while holding on to it after 5 months from the reunion.
8-Nova X telling Alita that the brain she carried with her was actually hers all along, and the thing in her head was nothing more than a Tipharean brain-chip to which Payne's apparition asks her if she's so willing to sacrifice her last piece of flesh that binds her to her "family", to which she then snaps.
