Translation: "It's set in a video game with three male main characters who come across a female melee fighter character that turns out to be an NPC."

And... um. Maybe the .hack series, or Tales series might be what you're looking for. Those are the two anime that are associated with video games that I recall. Can't remember if they have a manga version, though.

There's multiple .hack manga series, some of them licensed in English. Haven't read any, though, so I don't know if this is it.

If I'm not mistaken TP had licensed all but one of the .hack series. In all those series I don't remember one of the girls being a melee. Most of them are either tanks or squishy mages.
