But I mean the Church as a whole won´t have a need for a militaristic core anymore - because the purpose of fighting would be fullfilled already...As for the scientists,they could get funds from the state...

The Church would probably still maintain a military of some sort. In this universe, it's apparently not considered strange, so I suspect they'd continue to maintain and support groups like Crow. However, within the Order, only the Exorcists can really fight, and if Innocence disappears at the end, they won't be able to anymore. Besides, many of them probably wouldn't want to. The scientists might continue to get funding from the Vatican, either to keep the research secret and for their use only, or for name recognition; dunno if England would do such a thing.
