Probably Central, as Levellier thought. He knows much more about them than the readers do. They'd have means (Crow), opportunity (duh), and probably motive (Cross knows about the 14th, has worked with him, and is something of a wild card; he may not be trusted enough to work with the Order or to even live with what he knows. Perhaps he's done what they wanted him to in revealing the information to Allen and now the risks of killing him don't outweigh the benefits). There's so much we don't know about them or what they want. Yes, Cross was a powerful Exorcist, but he could also cause tremendous harm to the Order. Maybe they used him for as long as possible and felt the need to do this; they're clearly not above killing Exorcists who are a risk to the Order (ie: Suman... no, they didn't kill him, but it's the same mentality). Exorcists are tools, not people, and if a tool might not work properly then you throw it away.
It almost certainly can't have been Levellier; why would he lie to Link? His earlier thoughts indicate he doesn't know about this, either.
I can't see it being the Noah. They'd need another spy in the Order, probably one who could do the killing to avoid problems with time and recognition... but who would have been able to get into the room anyway? Yes, the guards were asleep, but how could a Noah have snuck down the halls and done something? It can't have been an akuma; Allen would've probably awoken from the activation of his eye. The Noah wouldn't have necessarily known that the Order was moving to another HQ, where that HQ was, where CROSS would be... and all of them have other powers to kill besides a gun.
If Cross isn't dead, there's something seriously wrong with him that we'd find out... which, to me, makes it okay that he didn't die. People were speculating that he might be a Skull; could that be the case? That'd be creepy.
