So you're not looking for Yokohama Kaidashi Kikou?
Not manga, but I just started watching it last night: Future Boy Conan, a television series from the 70s directed by Miyazaki before he graduated to feature movies. It's like a first draft of Laputa in some ways, only set 20 years after the apocalypse (which btw took place a year ago last July -- somehow I missed seeing it happen).
Today is always the most enjoyable day. Just ask Yotsuba.
Ergo Proxy and Texhnolyze are obvious suggestions. Both are animes though, no idea if they have manga.
well i just want to say i'm not a huge fan of the older animation styles, but i am looking for some really cool manga
If it wasn't for the post-apocalyptic requirement, I would have suggested Claymore, or any of the half-dozen gory fantasy anime. Somehow, fantasy tends to be more bloody than sci-fi.
Wait... are you looking for anime (moving pictures) or manga (comics)?

it's deep dark, it's full of gore, and it's quite postapocalyptic.
The chick who writes and draws it worked previously as a Tsutomu Nihei's assistant.
She worked on Blame! too.
Her narration style and drawings feel quite different than Niheis, but occasionally his influence is visible.
For anime: Serial Experiments Lain

Desert Punk
For Manga: Coppelion
